Premiere 6.0 : a wee oddity

I am making what I hope to be my last Premiere 6.0 vid before I attempt to make my computer run the way it used to before installing Pro 2.0. Now Premiere has done something to me it has never done before and I'm perplexed and more than a little annoyed.
I got through the first minute or so of the vid. The most recent time I shut down then went back to work on it and replayed my preview, my timing was off (all of it, right from the get-go!). Exported, and, yup, it's not right. I always work with the audio track locked. I seem to have no choice but to adjust everything I've done so far, but I'm curious what's gone wrong. (And of course I'm a tad nervous about doing any more work in case I have to readjust everything every time I have to reopen the file and continue working. I won't leave my computer running 24/7 until I'm done as I whilst I don't pay the electric bills I don't want to make them worse, either ;)).
Any suggestions/answers/rotten tomatoes would be appreciated. :)
