Techical Vidding Question

So after sucessfully stumping myself,
sisabet and a few other people, I'm bring this question to the group to see if anyone else can figure out exactly what is going wrong with my Premiere and how to fix it.
I have version 6.0 of Adobe Premiere, incase anyone needed to know that.
So here's the deal. Some clips in my premiere don't seem to want to hold there effects. When this first happened, about three years ago, I blamed it on inexperience and a virus on my computer. I have since learned how to use premiere better and have a new shiny computer so now I don't know what it wrong with it.
The latest example is with the transform effect. Some of the clips I have are in widescreen and some aren't, so the ones that aren't I am having to transform to make them all the same. A good portion of the clips take the effect, no problem. The other part takes the effect, but either the first frame, last frame or both won't take the effect. So when you watch the vid it randomly jumps to full screen in parts, which makes it look like there are flashes in places that there shouldn't be.
I've tried just about everything. I already checked and the effect is running through the entire clip. I'm not pasting the effect from another clip I'm taking it directly from the effects pallete. My only other thought is that my Premiere is just being bitchy and is doing this to aggrevate me, but I'd like to not think that that is the case. I've also reinstalled Premiere a couple of times since this happened and it's still freaking out.
Any suggestions or should I be looking for a new version of Premiere?

Hey all, been following this com so long it took me a few minutes to realize I had never technically joined up, and this is why I couldn't post. *doh!* 0.o
Trying to get back into vidding after a full year away (and a full two since I was doing it regularly), but having technical difficulties. I'm wondering if anyone has experience with capture cards that could help me diagnose a problem.

If someone can help, I'll name my next-born vid after you! I've already spent two full days working on this and getting nowhere, and with a new, demanding, draining job, I have precious little time for vidding as it is. *looks appropriately pathetic* :(
