I've had that problem before, and it's usually fixable with some tweaking. But I can't troubleshoot for you, so you'd have to familiarize yourself with how to work with AviSynth on your own. Personally, I don't have the patience to clip individual scenes, so I do whatever I can to get AviSynth to work with entire episodes or films. If you think you can deal with clipping, however, that will certainly be less of a headache. Although AviSynth a powerful tool you need to be willing to invest a good deal of time in learning how to use and debug it.
